I am having trouble with a journal entry my accountant wants me to do. 
The first item is "accounts receivable" followed by several other items.  After I have added all of the entries and try to close the journal entry a window comes up that says [transactions to accounts receivable must include a customer].  I'm not sure what to put here, if I choose the main customer from my list all of the journal entries seem to receive that name and the rest of the entries are listed under the customer's name.  If I then go into one of the other entries such as "plant & equipment" the customer name shows up there too.
I am hoping someone with better bookkeeping skills will be able to help me here.

It shouldn't be a problem to put a name in the journal, as long as you've made sure you have no tick in Billable?  If you do then it would indeed do what you are saying.

We use this function all the time to assign accrual journals and the like the suppliers without impacting whats outstanding.  Just means you have more information when you are analysising your transaction listings.
